With the Alligator/Q Loader method offered by Kerma, the advertisement is that you can "tune the car yourself" when all you're really doing is uploading (flashing) a pre-fabbed calibration file to the ECU. I'm interested in doing as much TDI ECU myself as possible, but I can't find a clear method of doing this. I also have some experience using tuning boxes, which tamper with factory ECU signals to achieve a tuning goal, but sometimes at the expense of other things. Both afford me a lot of control, but obviously both are far from stock. In one car I have a standalone ECU (AEM EMS), in another a ROM emulator that emulates the factory ECU. With my other cars, I'm accustomed to having full control over ECU tuning.
